Not my genre, but one game that seems to get little love is Hellfire for the Sega Genesis.
Lords of Thunder is one of my favorites, but not exactly a 'ship'.

I have just a few, mostly for the NES (thanks to a multicart). Twin Bee, Star Soldier, B-Wings, Gradius, Formation Z, Macross. I also got Gradius II - my favorite game on the genre!
I also have a game called Twin Hawk for my Genny. It's fun, but not much...I like the fact that the title screen changes according to the region of the console. though. Oh, and River Raid!

Android Assault (This is one of the best "all around" shooters that I have ever played. I hardly ever see it talked about. Great soundtrack, great graphics, great gameplay mechanics and great level design. It doesn't do anything new, it just does everything REALLY well!)

Twin Cobra is one of my favorites. Especailly the arcade version. So prefferably use MAME to play rather than some crummy version like the Genesis one.
For anyone with an Amiga Banshee is my all time favorite. You can get banshee ECS for the Amiga 500 or the AGA version for the Amiga 1200. Awesome game.
