    Nearly all of my disc based games are in their original cases, so this is a moot point. I store the cases in boxes or tupperware containers, which are separated by system.

    If I don't have the original case, I'll use the following methods:

    -regular cd jewel case for Sega CD, 3DO, Saturn, PS1 and Dreamcast games
    -cd slimcase, only if I don't have a regular case
    -regular dvd case for PS2 and GameCube games, if I don't have those then I will use a cd case until I find a good dvd case for those type of games

    Last Resort: plastic cd case (like you see used with some computer discs, found at Staples) or a paper sleeve (also used with some computer discs).

    I like to buy games that already have their own case if possible and put the cd games in one of the 4 sided turning cd rack that I own. What ever cd games, I don't have case for, I use the slim cd cases.

    Dvd games-Normal Racks of them with them kept in their orginal cases.

    I keep my stuff in their cases. The games are just kept in CD/DVD towers normally. When I moved out to Chicago a few years ago from the Bay Area, I did load my PS2/XBox games into CD wallets (I'd actually been storing them in wallets for a few years due to College Dorming) and brought them out with me.

    I only reccomend CD wallets that DON'T have top parts to the sleeves. In other words there is no plastic lip that goes over the top of the disc that you need to move to pull your disc in and out. Those plastic sleeves will scratch the discs if you pull them in and out a bunch (or are moving them because the discs are kept alphabetically). If you do go a CD Wallet route, spend the money on a good brand. It's worth it. I personally reccomend Case Logic stuff.
    Because it makes no attempt to be great, it is therefore extremely great.

    I have some PC program installation discs in a freebie wallet sure....but how often will I whip those out?

    Games/CD's/DVD's all go in their original case or a slim CD case as a last resort. I'm paranoid that those CD wallets/cases will scratch up my discs, and I value my disc media too much to risk that.
